manual vs automatic sensitivity setting

Manual sensitivity settings seem to give my E-Trac greater depth than automatic settings even when the manual and sensitivity setting numbers are the same. I have had my E-Trac for 8 months and love it, but found the depth was increased in manual setting by accident while air testing. I have Andy's book but could not locate anything on this. Any ideas.
